A euphemism used when someone has strong negative feelings about something, but is choosing not to share them more explicitly (usually out of courtesy towards others). Calling something "challenging" is a way to express one's dislike of it as being a personal issue, rather than a condemnation of the thing itself. Basically, "it's not you, it's me." Often used in a lighthearted or humorous manner.
